I very slightly lean in the direction of just ignoring that file
altogether unless explicitly forced to be read via an option.  Note that
the usual start scripts already feed NTP a configuration file different
from the default most of the time in order to splice in the time server
offered via DHCP (but picking up the base file from /etc/ntp.conf).  So
all those mechanics would have to be considered as well if you wanted to
be compatible with classic.

Please no.  If you must, consider doing something like fontconfig
(conf.avail vs. conf.d) and have two directories that are traversed for
ntpd and refclockd, respectively.
