certbot help says:
certonly Obtain or renew a certificate, but do not install it
Des apache look in the right place?

I've added lists.ntpsec.org to the web servers that I keep an eye on.
  61 days to go
That seems strange. If we just noticed troubles and just got a new cert,
I'd expect it to be 89 or 90 days left. Is apache looking in the right
place? Or do you have to copy it over to where apache can get it? Was
that server moved to a jail recently? Are you using certbot's autorenew
stuff or running that script by hand? ...

What other certs does ntpsec use?
