I poked around a bit more.

The every-second path isn't adjusting the time.  It's updating the second 
order parameters like the accuracy of the local clock which is the initial 
accuracy plus some estimated worst-case drift since the time was set.  The 
code is adj_host_clock in ntp_loopfilter.c (I didn't look carefully, just 
added printout at the bottom which isn't going off.)

Does your printf print out any non-zero samples on your system?
